Description

This Figshare repository hosts the Collagen Alpha-6(VI) Degradome Foundation Atlas (Version 1), a comprehensive in silico reconstruction of the theoretical peptide landscape generated through the proteolytic cleavage of human collagen alpha-6(VI) (COL6A6).

The atlas provides an open-access computational reference for researchers working in proteomics, degradomics, mass spectrometry, extracellular matrix biology, connective tissue research, skeletal muscle biology, and biomarker discovery.

By systematically mapping potential peptide fragments arising from COL6A6 turnover and enzymatic processing, the dataset provides a degradome-centred perspective on the dynamic peptide populations that may be generated during extracellular matrix remodeling and tissue-specific proteolysis.

Biological Context

Collagen alpha-6(VI), encoded by COL6A6, is a member of the type VI collagen family and represents one of the more recently characterized collagen VI alpha chains.

Type VI collagen is a specialized extracellular matrix collagen that forms beaded microfibrillar structures and contributes to interactions between cells and the surrounding extracellular matrix.

COL6A6 is particularly associated with tissues including skeletal muscle, skin, and other connective-tissue environments. Through its participation in specialized extracellular matrix structures, collagen alpha-6(VI) may contribute to matrix organization, tissue integrity, and interactions between collagen-rich extracellular environments and resident cells.

Like other extracellular matrix proteins, collagen VI components undergo continuous synthesis, assembly, remodeling, and proteolytic turnover.

Processing of COL6A6 may generate peptide fragments that provide molecular information about extracellular matrix dynamics beyond measurements of the intact protein. Mapping the theoretical COL6A6 fragment landscape therefore provides a computational foundation for investigating collagen VI-derived peptides as potential indicators of matrix turnover and tissue remodeling.

The biological relevance of collagen VI to skeletal muscle and connective tissues, together with its involvement in extracellular matrix organization, makes COL6A6-derived peptides a potentially useful molecular space for investigating tissue remodeling, muscle-associated matrix biology, and extracellular matrix changes.

Key Features of the Proteomics Dataset

The Collagen Alpha-6(VI) Degradome Foundation Atlas provides a systematic computational representation of the theoretical peptide space associated with COL6A6, including:

Predicted enzymatic and chemical cleavage sites across the collagen alpha-6(VI) sequence

Potential contiguous peptide fragments generated through proteolytic cleavage

Fragment-level physicochemical and biochemical characteristics

Sequence-derived properties relevant to peptide characterization and mass-spectrometric detection

Mass Spectrometry and Peptide Metrics:

Molecular weight

Mass-to-charge ratio (m/z)

Net charge

Isoelectric point (pI)

Biochemical and Biophysical Features:

Hydrophobicity

Boman index

Instability index

Aliphatic index

Together, these calculated parameters provide a feature-rich computational reference for evaluating COL6A6-derived peptides and prioritizing candidate fragments for downstream proteomic and mass-spectrometric investigation.

Applications in Biomarker Discovery and Biomedical Research

The dataset can support a broad range of research applications, including:

Targeted Proteomics: Identification and prioritization of COL6A6-derived peptides for targeted mass-spectrometry assays.

Biomarker Discovery: Exploration of collagen alpha-6(VI)-derived peptide signatures associated with extracellular matrix turnover and tissue remodeling.

Discovery Proteomics: Generation of candidate peptide lists for untargeted and discovery-based proteomic investigations.

Degradomics: Investigation of proteolytic processing and collagen VI turnover through a COL6A6-focused degradome framework.

Clinical Proteomics: Identification of candidate peptide biomarkers associated with muscle, connective tissue, and extracellular matrix changes.

Muscle Biology: Supporting investigations into collagen VI-associated extracellular matrix organization in skeletal muscle.

Connective Tissue Research: Characterization of potential COL6A6 fragments generated during tissue-specific matrix remodeling.

Skin and Tissue Biology: Exploration of collagen alpha-6(VI)-derived peptide signatures in tissues where COL6A6 is expressed.

Extracellular Matrix Research: Investigation of COL6A6-derived fragments as molecular indicators of matrix organization and turnover.

Computational Biology: Enabling sequence-based degradome profiling, peptide prioritization, and comparative collagen analysis.

Assay Development: Supporting the selection and characterization of candidate COL6A6 peptides for future experimental validation.

Data Inclusion and Reproducibility

Version 1 focuses on the wild-type human collagen alpha-6(VI) chain and provides a systematic theoretical representation of its potential degradome, including contiguous peptide fragments and their calculated physicochemical properties.

The dataset represents a theoretical fragment space rather than a catalogue of experimentally confirmed peptides.

The presence of a predicted fragment does not establish that the peptide is generated in vivo, remains stable in a biological sample, or is detectable by a particular mass-spectrometric platform. Experimental proteomics, degradomics, and mass-spectrometry studies are therefore required to establish the biological generation, stability, abundance, and detectability of individual COL6A6-derived peptides.

Future releases of the Collagen Alpha-6(VI) Degradome Foundation Atlas may incorporate disease-associated sequence variants, post-translational and extracellular matrix modifications, experimentally validated cleavage products, tissue-specific degradome profiles, and complementary experimental proteomics data.

These extensions will progressively bridge the theoretical COL6A6 peptide landscape with experimentally informed models of collagen VI turnover, muscle and connective-tissue biology, extracellular matrix remodeling, and disease-associated matrix changes.
