Museum-omics opens a new avenue for investigating honey bee host-microbiome coevolution
Listed in ScienceDB
Museum specimens, as invaluable biological repositories, preserve genetic data from historical time points and have been widely utilized for host evolutionary analyses.
Description
As critical pollinators, honey bees possess gut microbiotas that are socially transmitted across generations, forming tight symbiotic interactions and coevolving with their hosts. These relationships are indispensable for tracing evolutionary histories and understanding adaptive mechanisms to environmental changes from a phylogenomic perspective.
However, methodologies and the feasibility of simultaneously retrieving genetic information for both the host and its gut microbes from historical specimens have not yet been reported. Here, we performed DNA extraction on 16 historical Apis cerana specimens (1955–1988) to compare traditional hindleg extractions with abdominal gut tissue extractions. We systematically evaluated DNA quantity, degradation, damage patterns, and endogenous mapping rates for both host and core gut bacteria.

Our results show that both tissue types yielded reliable genomic sequences with typical ancient DNA (aDNA) damage characteristics. Crucially, abdominal gut tissues provided significantly higher microbial sequences, enabling the investigation of host-microbiome coevolution. Furthermore, the DNA extraction protocol employed in this study minimizes specimen damage.
Although only trace amounts of DNA are initially obtained, repeated extractions from the same tissue sample effectively increase data yield and provide sufficient valid data. This study establishes abdominal gut tissue as a reliable source for synchronized host-microbiome genomic research, providing a robust experimental framework for deciphering honey bee evolution and maximizing the utility of museum collections through a hologenomic lens.
