Contains the complete R/Python analysis pipeline (differential expression with limma, enrichment analysis, LINCS/CMap connectivity scoring, Fisher meta-analysis, drug-target network construction, day-0 and confounder sensitivity analyses), all derived result tables backing every reported number, source figures, execution logs, renv.lock with pinned package versions, CITATION.cff, LICENSE (MIT for code; CC BY 4.0 for data/figures), MANIFEST.sha256, and README.md.
Primary microarray cohorts (GSE10474, GSE32707, GSE66890) are publicly available in GEO and are not redistributed; the LINCS L1000 compound signatures were obtained from public Enrichr/CLUE resources.
