Data and code for: Energy availability and water type shape fish abundance and functional composition across Amazonian wetlands
Listed in Borealis
This repository contains the data and code required to reproduce the analyses presented in: Lonardoni, A., Soares, B., et al. (in review / year).
Description
Energy availability and water type shape fish abundance and functional composition across Amazonian wetlands. The dataset includes fish assemblage records from 85 wetlands across the Amazon Basin, along with environmental, spatial, and functional trait data used to investigate how energy availability and water type influence fish abundance and community functional composition across major Amazonian systems (whitewater, blackwater, and clearwater).
REPOSITORY STRUCTURE Data community.xlsx: Site-by-species matrix of fish assemblage data. Rows represent sampling sites (n = 85) Columns represent fish species (>300 taxa) Values represent standardized abundance (CPUE or relative abundance) Includes metadata columns: Water_type (White, Black, Clear), Site, and site_id The matrix is sparse, with zeros indicating species absence. env.xlsx: Environmental and spatial predictors at the site level.

Each row corresponds to one sampling site and includes geographic coordinates, basin and sub-basin information, water type, sampling effort, climatic variables (temperature, precipitation), productivity proxies (AET, PET, NPP, solar radiation), hydrological and habitat variables (elevation, basin area, network density, distance to embouchure), and environmental heterogeneity indices. traits.xlsx: Species-level functional trait dataset.
Each row corresponds to one species and includes: Max_length (maximum body length) Parental.care (ordinal index) Life.history.strategy (categorical) Trophic.strategy (categorical) Trophic.level (numeric) Categorical traits are used to derive functional composition metrics. DATA INTEGRATION The three datasets are linked as follows: community.xlsx: site × species abundance matrix traits.xlsx: species × functional traits env.xlsx: site × environmental predictors These datasets are integrated to compute community-weighted means (CWM), analyze functional composition, model abundance patterns, and evaluate environmental, spatial, and water-type effects.
CODE analysis.R: A single R script reproduces all analyses in the manuscript, including data cleaning and standardization, calculation of community-weighted means (CWM), generalized linear mixed models (GLMM), functional composition analyses (PCA, PERMANOVA), spatial analyses (MEM, pRDA, variation partitioning), and figure generation. All intermediate outputs (e.g., CWM tables) are generated within the script and are not provided as separate files.
DATA COLLECTION AND PROCESSING Fish assemblage data were compiled from published studies, databases, and theses. Only datasets with well-documented sampling effort and geographic coordinates were included. Abundance was standardized as catch per unit effort (CPUE), defined as the number of individuals captured per unit of gillnet effort.
To ensure consistency, the dataset was filtered to: exclude samples collected during the high-water phase remove taxa lacking species-level identification exclude rare species (≤5 individuals across all sites) The final dataset includes 318 taxa across 85 wetlands. Due to methodological constraints, gillnet sampling underrepresents small-bodied and benthic species; results therefore reflect the catchable portion of the assemblage.
NOTES Species names follow standardized taxonomy used in the manuscript Environmental variables represent large-scale conditions rather than local measurements Functional metrics are derived during analysis and are not stored as static data files
