Non-lethal scute transcriptomics reveals biomarker candidates for environmental stress in Mexican Morelet’s crocodiles
Listed in NCBI GEO
Aquatic ecosystems in southeastern Mexico are increasingly threatened by chemical pollution, yet the molecular effects on native reptiles remain poorly understood.
Description
We used RNA-seq on caudal scute biopsies from 43 Morelet’s crocodiles (Crocodylus moreletii) representing six wild populations and a captive reference group to characterize conserved and site-specific transcriptomic responses and derive candidate biomarkers for omics-based biomonitoring.
After mapping to the Alligator mississippiensis genome, 18,107 genes were retained for differential expression and weighted gene co-expression network analyses. Wild crocodiles showed a consistent shift along the first principal component, separating an extracellular matrix (ECM)/structural program from an epidermal-metabolic program. Intersect DEGs and scute modules up-regulated in all wild sites were enriched for ECM organization, ER stress, vesicle trafficking and adhesion pathways, whereas union DEGs captured site-specific alterations in lipid metabolism, ion transport, neuronal signaling and developmental processes, suggesting heterogeneous local stressors.

Recurrent enrichment of collagen, focal adhesion and PI3K–Akt signaling supports the sensitivity of scute transcriptome to tissue remodeling and sub-lethal stress. By integrating log2 fold-change, module membership, AUC and adjusted p-values, we prioritized 10 up-regulated genes (MME, FBLN2, KDELR3, FKBP9, SERPINF1, PRELP, ANXA6, LOC102558510, SH3PXD2A and MAP1A) as a preliminary scute biomarker panel. These candidates span ECM/vascular, secretory-pathway and stress modules and individually discriminate wild from captive crocodiles (AUC ≈ 0.87-1.00).
Our study provides the first landscape-scale scute transcriptomic assessment in crocodilians and offers a framework for linking environmental heterogeneity to molecular endpoints using non-lethal biopsies.
