Identification and characterization of MHC-II immunopeptidome of Francisella-infected BMDCs.

Listed in ZivaHub

(A) Histogram showing the dynamic range of the identified immunopeptidome and the relationship between endogenous mouse (left axis) and Francisella (right axis) peptides.

Description

MS signal intensities of peptides identified at q-value <0.01 from a sample of BMDCs infected with LVSΔdsbA are shown. (B) MS/MS spectrum of the Francisella peptide KINTTNAPQAIGSYEQ with annotation of b-ions (red, including water, ammonia loss) and y-ions (blue, including water loss), obtained for the doubly protonated precursor ion.

(C) Extracted ion chromatograms for the peptide identified in (B) from analyses of uninfected, LVS-infected, and LVSΔdsbA-infected BMDCs. (D) Bacterial peptides identified in BMDCs infected with LVS or LVSΔdsbA. Proportions of identifications assigned from peptide-spectrum matches (PSMs) and from peptide feature matches (matched) between LVS and LVSΔdsbA are shown.

Identifications assigned from peptide-to-spectrum matches and from match-between-runs comparison are shown. (E) Sequence length distribution of identified endogenous murine (left axis, n = 5,545) and bacterial (right axis, n = 57) peptides. (F) Mouse peptides (n = 5,441, 9-30 aa in length) and Francisella peptides (n = 57, 11-23 aa in length) were classified as strong, weak, and non-binding based on predicted binding to the I-Ab molecule. %rank thresholds of <1%, < 5%, and ≥5% were used.

(G) Peptide binding motif determined for bacterial peptides (n = 57) and for (H) endogenous mouse peptides (n = 5,441) using the GibbsCluster-2.0 tool. (I) The 57 Francisella MHC-II peptides clustered into 24 epitope regions originating from 23 different protein antigens. (J) The sequences of the identified epitope regions of F. tularensis LVS were evaluated for conservation in other strains of this bacterium using BLASTP.

The proportions of identical, homologous, or those not found in the given strain are shown.
