This dataset contains the complete analysis code and frozen software environment for the re-analysis of GSE227793 (H3K27ac n=22, H3K4me3 n=8, input n=22 ChIP-seq samples from paired left/right atrial appendages of 7 persistent atrial fibrillation and 5 sinus rhythm individuals).
Description
It implements a transparent re-implementation of the ROSE algorithm for super-enhancer (SE) calling, reciprocal-overlap decomposition of AF-specific/SR-specific/shared SEs, dual-criterion annotation of 13 atrial fibrillation candidate loci, MOODS/JASPAR 2024 motif activity scanning with length-matched correction, enhancer-to-gene directional concordance testing, and a full FASTQ reprocessing pipeline (fastp-Bowtie2-deduplication-MACS2) as the designated upgrade path.
All code is script-driven with fixed random seeds. Associated manuscript: "First definition of the human atrial super-enhancer landscape reveals atrial fibrillation-specific regulatory domains" (submitted to Frontiers in Genetics).
