whole-brain single-neuron resolution calcium response to discrete and continuous stimuli in larval zebrafish

Listed in ScienceDB

This dataset consists of calcium imaging data from 4 individual zebrafish larvae, each lasting for 2 hours at about 2.5 whole-brain stack each second.

Description

We used a digital scanning light-sheet microscope to image fishline Tg(elavl3:H2B-GCaMP8f). (Zhang et al., 2023) The design of the microscope follows a previous Nature Methods paper.

(Ahrens et al., 2013) The fishline is generated in our lab by Tol2 method. The spatial resolution of microscope is about 0.4μm.We presented the fish with two different paradigms. They both feature a black square traversing on a red background, first appearing in the left and moving leftwards, later moving rightwards to disappear in the onset position (except for random stimulus, see later).

They also both consist of 7 different types of stimuli: continuous, five different refreshing frequency (2.5Hz, 5Hz, 7.5Hz, 15Hz, 15-5Hz) and random stimulus. 15-5Hz means that along the square path, there are two invisible blocks in which the refreshing rate is down to 5Hz. One trial lasts for 17 s, consisting of 12 s of stimulus presentation and 5 s of interval. The stimuli are delivered randomly.

The difference of the second paradigm is that the square will joggle near its position at the frequency of continuous stimuli. So we controlled all stimuli to have the same local refreshing rate and the only difference is the global continuity. The first paradigm consists of three fish while the second paradigm has one fish. After we acquired the raw imaging data, we first performed a rigid registration to compensate for x-y plane drift.

Then we identify cell ROIs and calculated the dff trace of each neuron. The process is similar to this previous paper (Kawashima et al., 2016) The data we uploaded here are the .mat files after preprocessing, consisting of dff trace of every neuron and also files of stimulus information which can be read by a MATLAB script which we will provide if the request is granted.
