Shared molecular consequences of epigenetic machinery disruption in neuronal progenitors [neurodevelopmental_dataset]
Listed in NCBI GEO
The Mendelian disorders of the epigenetic machinery (MDEM) are an emerging cause of intellectual disability and growth abnormalities.
Description
Individuals with a MDEM diagnosis often show DNA methylation (DNAm) alterations. Such episignatures have diagnostic use but their mechanistic impact is poorly understood.
To assess DNAm abnormalities in disease relevant cells (neurons), we established a murine neuronal hippocampal differentiation model which allows rapid and systemic knockout (KO) of various EM factors with subsequent evaluation of impact using DNAm by Oxford Nanopore Technologies (ONT) sequencing or RNA sequencing. Upon KO of KMT2A and DNMT1, a histone and a DNA methyltransferase, respectively, we observed strong overlap of gene expression and identify three transcription factors (Gsx1, Egr1, and Sp1) which play a role in these KOs.

Phenotypically KO of either model led to premature differentiation, so we systematically catalogued changes during differentiation in our model in an effort to be able to differentiate changes secondary to altered differentiation rates. Upon KO of 46 EM genes, DNA methyltransferases showed the biggest change in DNAm with other genes showing subtle changes. We do observe a single shared DMR (Zic4) within the entire cohort.
Finally, we observe 1074 haplotype-specific (imprinted and non-imprinted) DMRs, notably a large number of these show corresponding genetic variation within the DMR. Our findings highlight the promise of combined ONT and RNA sequencing as a useful strategy for understanding epigenetic and transcriptomic abnormalities in disease-relevant cells across diverse MDEM contexts.
